Thing is, a couple of us speculated a long time ago that it was Madara's original body that was in Kabuto's mystery crate. Considering how he just mixes and matches his "parts" these day, it's entirely possible that it's still him, just with a new body.
Don't worry, Itachi is on his way to Kabuto now! He'll set things straight! /hopeful I really don't think he could have spent God-knows-how-many-years working with "Shisui" in close proximity and somehow not know. He would have to be really dumb. Like, dumber than I ever suspected, which would be quite a lot.
